What was the actual synthesizer of choice for those sweeps? It's surely not all just Akai-ed 808 long sustained kicks repitched? I know any synth can do a simple sine with some portamento in mono mode, but was there a specific tool for the job or at least a popular one?

Can be done with pretty much every synth.
I actually did a brief video how to do that oldskool type of boom/808 bass with Serum last night.
Understanding the synthesis basics, one can do it with any synth.

Yeah, I just want to know what they probably used generally to get that sound in the 90's, you know, in the peak of jungle?

Bass drum from a Roland TR-808 loaded into hardware samplers, such as the ones from E-mu, Roland or Akai.
